Audit and patch schedules disappearing and alerts way backed up

Hoping for some help since support doesn't seem to be an option right now.
We're still on 4.8.1.0 for starters.
We noticed on Saturday that all audits and patch scans schedules were totally gone and pending alerts was HUGE, like 20000+. To try and fix it we cleared the alerts, rebooted our server and rescheduled everything. This morning it was all back that way again.
We've seen in the past machines who's event logs were being filled could back our server up a bit, but when that has happened our disk queues were backed up too and the server was under quite the load, not to mention we'd almost always see message and command queue lengths over 0 under System Statistics, we see none of that and our server is running great.
Anyone have any thoughts on what our problem could be?
